A guess would be a new motherboard means new drivers required to be installed. Drivers can be based on hardware and software so make sure you have the latest drivers installed. I suggest you visit the mobo's manufacturer's website and see what they have in their support section.
Maybe you could run a system file check to make sure your files are okay. Run this
sfc /scannow
but I think your i386 or windows cd need to be the one used to install windows in the first place.
