I had to use the "Client Network Utility" application coming with the sql server installation. (Look in START/All Programs/MS SQL Server/)
There I clicked on the Alias tab then the Add-button and wrote the alias i wanted to appear in my server list in the enterprise manager. I chose TPC/IP as network library and gave the correct server name (plus the specific port, since it wasn't the default one).
Then I closed Client Network Utility and went back to the enterprise manager and when registering a new server i used the alias instead of the real server name.
Now it's working perfectly.
