Virus can actually slow down your system(MBR).
You can try this, run msconfig and press enter, from system configuration box click on startup and uncheck wthat u do not want when the computer is booting.Friend mind what you uncheck.

The virus may have modified the registry.

I think an easy way to keep your computer from running Slow is to install a PC protector or cleaning, according to my personal experience, Tuneup360 is good choice, and your computer takes only 30 sec to start up if you have it!!!
